How to remove special characters from text file?

I have an miRNA text file (with more than 1000 data)

CAGUGGUUUUACCCUAUGGUAG
I want this text file to look like

Kindly help me. My OS is Ubuntu 14.04

Question title doesn't match the provided example. Do you really want to remove special characters, or do you want to remove the 2nd column in lines that start with a special character?
