Why do guitarists say effects pedal? Because each pedal has multiple effects? Well, if this logic is true, why don't we say teeth brush and toys store then?

Because English is not algebra. It simply does not work like that, and complaints like this won't change it. English is not designed, there is no one to appeal to. It is what it is.

Isn't effects in this sense generally plural? In a movie, how often do you say "That was a wonderful special effect!"?

I guess it's because at first there were separate pedals for each single effect (distortion, delay, flange, etc.). Then came multi-effect pedals - and when you say effects pedal, you mean a multi-effect pedal, as opposed to a single-effect one.

For electric guitar, an effects pedal can be set up to control various effects, and switched among distortion, flanging, etc. by the player.

During the course of a song, I'm sure that the pedal is also used more than once—in order to produce more than a single instance of the same effect. If it were good for only a single use, it wouldn't be very useful. (Which of course goes back to the first comment when it comes to teethbrush.)
